Do you ever have any problems with voltage drop running the dual 480s?
Rule #1 - Your vehicle should always be running if the compressors are running. This keeps the compressors from operated at low voltage, which causes amp spikes - and can damage the electric motors.
As long as your vehicle can handle 40 amps of draw without a significant voltage drop, you should experience zero negative effects on the system in general.

If your ride can not handle a 40 amp draw are you SOL. or can you do something like upgrades so it does work? I would think all full size trucks can handle a 40 amp draw…right?
